Is my original video modified?

No. A new file is produced and the original stays as it is until you choose to replace it yourself.

Why does the audio sound different?

When the audio track is stretched or compressed with the picture, its pitch shifts. If that is distracting, remove or replace the audio.

Why is my slow motion stuttery?

Slowing down means holding existing frames longer. Without a high source frame rate, the result looks stepped.
